Abstract

本发明公开了与苏姜猪生产性状相关的SNP标记,该所述SNP标记的位点选自如下位点的至少一种:(1)猪参考基因组11.1版本4号染色体第75690495位碱基(rs334240640)由C到T的位点突变;(2)猪参考基因组11.1版本4号染色体第75691055位碱基(rs326013678)由A到G的位点突变;(3)猪参考基因组11.1版本4号染色体第75693827位碱基(rs328675134)由A到G的位点突变,上述三个位点完全连锁。关联分析确定3个分子标记与苏姜猪生产性状呈显著相关,可以用于苏姜猪分子标记辅助选择育种中。

Description

与苏姜猪生产性状相关的SNP标记及其制备方法和应用
技术领域
本发明属于猪标记辅助选择(MAS)技术及遗传育种领域,涉及到3种可用于苏姜猪生产性状标记辅助选择的分子标记的制备与应用。
背景技术
随着生活水平的不断提高,人们对猪肉的需求正从数量向品质转变。中国地方猪具有产仔数高、肉质优良、耐粗饲和环境适应性强的特点,但瘦肉率低、生长速度慢、饲料转化率低。为满足人们日益增长的对优质猪肉的需求,国内掀起了利用西方猪和中国地方猪杂交培育新品种的热潮。苏姜猪的育种始于1996年,以姜曲海猪、枫泾猪为基础母本,杜洛克猪为父本,通过继代选育而成。2011年6月农业部广东种猪性能测定中心测定结果显示,苏姜猪肉质指标达到了优质猪肉的要求。2013年8月通过国家畜禽遗传资源委员会畜禽新品种审定,获得新品种证书((农01)新品种证字第22号)。
分子标记辅助选择(marker-assisted selection,MAS)是利用现代分子生物技术对性状的特定主效基因或数量性状基因座位进行基因分型,选留有利基因型个体。该方法适合遗传力低、表型值难以测定或测定费用高的性状,可以大大缩短世代间隔,提高选择强度,进而提高猪育种选择效率和准确性。开发与苏姜猪生产性状相关的分子标记应用于优质苏姜猪的选育,对满足人们对优质猪肉的需求,加快我国优质种猪的培育具有重要的促进作用。
多形性腺瘤基因1(PLAG1)是研究者在研究人类涎腺多形性腺瘤时首次通过定位克隆发现的。近几年研究发现PLAG1与牛的体型、胴体性状、出生体重及其他生长性状相关;在猪的生产性状的GWAS研究中,PLAG1也是候选基因之一。此外,PLAG1是IGF2的正调控因子,而IGF2在动物生长发育过程中具有重要作用。因此,PLAG1是一个影响猪生产性状的重要候选基因,其核苷酸序列中可能存在影响猪重要经济性状的有效分子标记。
发明内容
发明目的:本发明的目的在于开发可应用于苏姜猪生产性状辅助选育的分子标记,加速生产性状遗传改良进程。首先从影响猪生产性状的重要候选基因PLAG1中鉴定出潜在的可影响苏姜猪生产性状的遗传变异位点,然后建立相应遗传变异位点的简便的分子标记检测方法,并对分子标记的应用效果在苏姜猪群中进行了验证,结果表明所开发的分子标记可应用于苏姜猪体重、体长、体高、胸围、胸宽、臀宽与最后一根肋骨处活体背膘厚中至少一种性状的分子标记辅助选育。
本发明的目的可以通过以下技术方案实现:
一种与苏姜猪生产性状相关的SNP标记,所示SNP标记位于猪4号染色体上的PLAG1基因的核苷酸序列上,所示SNP标记的位点选自如下位点的至少一种:
(1)猪参考基因组11.1版本序列4号染色体序列第75690495位碱基(rs334240640)由C到T的位点突变,对应于SEQ ID NO:2所示序列中的第91为碱基处,同时对应于SEQ IDNO:1的第44504位碱基;
(2)猪参考基因组11.1版本4号染色体第75691055位碱基(rs326013678)由A到G的位点突变,对应于SEQ ID NO:2所示序列中的第651为碱基处,对应于SEQ ID NO:1所示序列中45064位碱基处;
(3)猪参考基因组11.1版本4号染色体第75693827位碱基(rs328675134)由A到G的位点突变,对应于SEQ ID NO:3所示序列中的第336位碱基处,同时对应于SEQ ID NO:1所示序列中47836位碱基。
其中,SEQ ID NO:1是基因全长序列加上600bp 5'侧翼序列和3'侧翼序列;SEQ IDNO:2(1091bp)是引物PLAG1-exon5.2F与PLAG1-exon5.2R扩增出的序列;SEQ ID NO:3(987bp)是引物PLAG1-exon6F与PLAG1-exon6R扩增出的序列,且上述三个位点完全连锁,即检测1个突变,另外2个突变的情况可以推导出来,且任何1个突变对生产性状的影响都一致,即rs334240640为C时rs326013678必为A且rs328675134必为A。图4为本发明三个位点的LD模式图分析图,其中,3个SNP处于完全连锁状态(r2=1)。
其中,所述苏姜猪生产性状包括体重、体长、体高、胸围、胸宽、臀宽与最后一根肋骨处活体背膘厚性状中的至少一种。
本发明进一步提出了用于检测上述的SNP标记的引物对,包括(1)~(2)中的至少一种:
(1)检测猪参考基因组11.1版本4号染色体第75690495位碱基(rs334240640)C>T突变和第75691055位碱基(rs326013678)A>G突变的正、反向扩增测序引物的DNA序列如下所示:
正向引物(PLAG1-exon5.2F):GTCTCCGTGCCCATCAAA
反向引物(PLAG1-exon5.2R):AAGGTCAAAAGGTAGAGCCAT;
(2)检测猪参考基因组11.1版本4号染色体第75693827位碱基(rs328675134)A>G突变的正、反向扩增测序引物的DNA序列如下所示:
正向引物(PLAG1-exon6F):GTGGAAGCCCTACTTTATTTTG
反向引物(PLAG1-exon6R):CACATAGCGTGGAGGAAACC。
本发明还提出了一种与苏姜猪生产性状相关的SNP标记的制备方法,包括(Ⅰ)~(Ⅱ)中的至少一种:
(Ⅰ)采用引物PLAG1-exon5.2F与PLAG1-exon5.2R PCR扩增包含猪参考基因组11.1版本4号染色体第75690495位碱基(rs334240640)C>T突变和第75691055位碱基(rs326013678)A>G突变的基因片段,然后采用测序技术进行基因分型;
(Ⅱ)采用引物PLAG1-exon6F与PLAG1-exon6R PCR扩增包含猪参考基因组11.1版本4号染色体第75693827位碱基(rs328675134)A/G突变的基因片段,然后采用测序技术进行基因分型。
本发明进一步提出了上述的SNP标记、引物对及制备方法在苏姜猪生产性状辅助选育中的应用,所述的苏姜猪生产性状为体重、体长、体高、胸围、胸宽、臀宽与最后一根肋骨处活体背膘厚中的至少一种性状。
具体地,本发明提供了一种苏姜猪遗传改良的方法,通过继代选育猪参考基因组11.1版本4号染色体第75690495位碱基(rs334240640)位点的CC型和CT型个体,淘汰该位点的TT型个体;和/或继代选育猪参考基因组11.1版本4号染色体第75691055位碱基(rs326013678)位点的AA型和AG型的个体,淘汰该位点GG型的个体;和/或继代选育猪参考基因组11.1版本4号染色体第75693827位碱基(rs328675134)位点的AA型和AG型的个体,淘汰该位点GG型的个体。
有益效果:本发明从猪PLAG1基因鉴定出了3个有效的分子标记位点,其中第1个分子标记位于猪参考基因组11.1版本4号染色体第75690495位碱基(rs334240640)C/T突变位点上,第2个分子标记位于猪参考基因组11.1版本4号染色体第75691055位碱基(rs326013678)A/G突变位点上,第3个分子标记位于猪参考基因组11.1版本4号染色体第75693827位碱基(rs328675134)A/G突变位点上,针对上述3个SNP建立了2种方便可靠的多态性检测方法。通过将上述3个SNP位点与苏姜猪生产性状进行关联分析,发现其基因型对苏姜猪的体重、体长、体高、胸围、胸宽、臀宽与最后一根肋骨处活体背膘厚有显著影响(P<0.05),使得上述3个SNP可以用于苏姜猪生产性状的标记辅助选择育种中。

具体实施方式
下面结合具体实施例对本发明名做进一步详细说明。给出了详细的实施方式和具体的操作过程,实施例将有助于理解本发明,但是本发明的保护范围不限于下述的实施例。
1、苏姜猪PLAG1基因遗传变异位点鉴定
(1)参考序列下载与引物设计
从EnsemblASIA数据库中下载猪参考基因组11.1版本PLAG1基因(ENSSSCG00000006247)序列SEQ ID NO:1(http://asia.ensembl.org/index.html),包含外显子、内含子,以及600bp 5'侧翼序列和3'侧翼序列,针对外显子利用Primer 5.0设计PCR引物(如表1)。

(2)PCR扩增
随机挑选100个苏姜猪的DNA样本,均匀稀释为50ng/μL,每个样本取10μL,均匀混合,构建苏姜猪DNA混池。以混池DNA为模板进行PCR扩增。
反应体系:反应体系为25μL,包括2×Taq PCR Mastermix(天根)12.5μL,正向引物(F)1μL,反向引物(R)1μL,模板DNA 1.5μL,超纯水9μL。
反应程序:95℃变性5min;95℃30s,退火温度(表1)30s,72℃延伸(表1),35个循环;72℃延伸10min;4℃保存。
(3)PCR产物测序
PCR产物送生工生物工程(上海)股份有限公司进行双向测序。对测序峰图进行分析发现如图1中的TC双峰、图2中的AG双峰和图3中的AG双峰,鉴定到了苏姜猪PLAG1基因的3个SNP位点,分别位于猪参考基因组11.1版本4号染色体第75690495位碱基(rs334240640)、第75691055位碱基(rs326013678)和第75693827位碱基(rs328675134)。
2、苏姜猪PLAG1基因3个SNP的基因型频率和等位基因频率分析
我们对鉴定到的3个SNP位点在苏姜猪群体中进行了基因分型,表2为3个SNP位点在苏姜猪群体中的基因型频率和等位基因频率分析结果。猪参考基因组11.1版本4号染色体第75690495位碱基(rs334240640)C/T突变位点在苏姜猪群体中成功分型了365个个体,结果表明CC基因型为148头,TT基因型为51头,TC基因型为166头。猪参考基因组11.1版本4号染色体第75691055位碱基(rs326013678)A/G突变位点在苏姜猪群体中成功分型了365个个体,结果表明AA基因型为148头,GG基因型为51头,AG基因型为166头。猪参考基因组11.1版本4号染色体第75693827位碱基(rs328675134)A/G突变位点在苏姜猪群体中成功分型了365个个体,结果表明AA基因型为148头,GG基因型为51头,AG基因型为166头。以上结果表明该3个SNP变异位点在苏姜猪群体中存在明显的多态性,具有分子标记开放的潜在价值。同时,我们对三个SNP位点的LD block图进行分析,如图4所示,3个SNP处于完全连锁状态(r2=1)。

3、苏姜猪PLAG1基因3个SNP位点多态性与生产性状的关联分析
我们在苏姜猪群体中对鉴定到的PLAG1基因3个SNP位点与苏姜猪生产性状进行了关联分析,用于关联分析的生产性状包括体重、体长、体高、胸围、胸宽、臀宽与最后一根肋骨处活体背膘厚。申请人利用SPSS 19.0软件中的单因素方差分析(One-Way ANOVA)统计群体中不同基因型与苏姜猪生产性状的关联性,结果用平均值±标准差表示;利用邓肯氏法(Duncan’s)进行差异显著性分析,以P<0.05为差异显著性判断标准。
从表3可以看出基因型为CC的苏姜猪个体在体重、体长、体高、胸宽和臀宽上显著大于基因型为CT和TT的个体(P<0.05);基因型为CT的苏姜猪个体在体重、体长、体高上显著大于基因型为TT的个体(P<0.05);基因型为CC和CT的苏姜猪个体在胸围上显著大于基因型为TT的个体(P<0.05);基因型为CC和CT的苏姜猪个体在最后一根肋骨处活体背膘厚上显著小于基因型为TT的个体(P<0.05)。说明了此SNP比较显著影响苏姜猪的生产性状,可以通过对苏姜猪的该SNP位点进行辅助选择,从而加快该群体的生产性状的遗传进展。在育种工作中,应当选择苏姜猪PLAG1基因为CC、CT基因型的个体。

本发明检测方法简单、成本低,检测结果直接、可靠,适用于对苏姜猪PLAG1基因的大规模的筛查和诊断。
本发明提供了一种与苏姜猪生产形状相关的SNP标记以及该SNP标记用于苏姜猪生产性状辅助选育的思路及方法,具体实现该技术方案的方法和途径很多,以上所述仅是本发明的优选实施方式,应当指出,对于本技术领域的普通技术人员来说,在不脱离本发明原理的前提下,还可以做出若干改进和润饰,这些改进和润饰也应视为本发明的保护范围。本实施例中未明确的各组成部分均可用现有技术加以实现。

(1)检测猪参考基因组11.1版本4号染色体第75690495位碱基(rs334240640)C>T突变和第75691055位碱基(rs326013678)A>G突变的正、反向扩增测序引物的DNA序列如下所示:

反向引物(PLAG1-exon5.2 R):AAGGTCAAAAGGTAGAGCCAT;
(2)检测猪参考基因组11.1版本4号染色体第75693827位碱基(rs328675134)A>G突变的正、反向扩增测序引物的DNA序列如下所示:
