In order that the invention may be readily understood, a more complete description of the invention will be rendered by reference to the appended drawings. Preferred embodiments of the present invention are shown in the drawings. This invention may, however, be embodied in many different forms and should not be construed as limited to the embodiments set forth herein. Rather, these embodiments are provided so that this disclosure will be thorough and complete.
Unless defined otherwise, all technical and scientific terms used herein have the same meaning as commonly understood by one of ordinary skill in the art to which this invention belongs. The terminology used herein in the description of the invention is for the purpose of describing particular embodiments only and is not intended to be limiting of the invention.
The reagents used in the examples below, unless otherwise specified, are all commercially available.
Example 1
A kit for detecting pathogenic microorganisms for rapid hybridization capture of mNSS is designed by the following method.
1. Design and synthesis of capture probe sets.
Reviewing the past clinical samples, screening pathogenic microorganisms which occur at high frequency clinically, covering bacteria, fungi, DNA viruses, RNA viruses, parasites and common drug resistance genes, selecting a coding region of the pathogenic microorganisms as a target region, analyzing and screening a specific region of each species according to a known genome sequence, designing and generating a probe group in a tile array mode, wherein the probe length is about 120bp, and synthesizing a probe with biotin-labeled nucleotide.
The design of the probe requires high specificity and is not affected by homologous sequences of other closely related species. And the sequences are not affected by each other. These sequences are located in the coding region of the microorganism and are highly conserved.
The invention provides the most efficient and specific capture probe group related pathogenic microorganisms and drug resistance genes as shown below.

2. The capture kit is used for detecting pathogenic microorganisms.
Taking the capture probe set as a core, constructing a kit, and specifically comprising the following steps:

Example 2
A method for detecting pathogenic microorganisms using the kit of example 1, comprising the steps of:
1. library preparation prior to capture.
Extracting nucleic acid of a sample to be detected, constructing a library, and quantitatively detecting the concentration of the library after purification, wherein the final obtained library fragment is 300-600 bp.
2. And (5) liquid phase hybridization and capturing.
2.1 preparation of library mixtures:
taking 8-16 linker libraries, weighing 125ng of each library, mixing, adding concentrated reagent according to the following table, wherein corresponding linker sealing liquid is added according to Illumina or Huada library building flow, and selecting according to a subsequent sequencing platform.

The above mixture was concentrated to a dry powder state in a cryoconcentrator at 200rpm and 60 ℃.
2.2 hybridization:
a. hybridization mixtures were prepared as shown in the following table.

b. Adding the mixture into the concentrated dried library, incubating for 5min at room temperature, transferring the dried powder into a PCR tube after the dried powder is fully dissolved, and hybridizing according to the following procedure:

And (3) a thermal cover: hybridization was performed on a PCR apparatus at 105 ℃.
2.3 capturing:
1) The preparation of the magnetic beads was performed immediately after the hybridization was started.
a. The streptavidin beads were vortexed vigorously to allow uniform resuspension of the beads.
b. 50 μl of resuspended magnetic beads were added to the new EP tube
c. 200. Mu.l of magnetic bead binding buffer was added.
b. After 20 blows, the nozzle is covered, swirled at high speed for 5-10 seconds, and then instantaneously detached.
c. The tube is placed on a magnetic rack.
d. Wait 5 minutes or until the solution becomes clear, then remove the supernatant.
Steps a to d were repeated twice for a total of 3 washes.
e. The beads were resuspended in 200. Mu.l of magnetic bead binding buffer.
2) The hybridization library was captured using streptavidin magnetic beads.
a. After the hybridization step is completed, the sample is transferred to room temperature;
b. the hybridization system (about 50. Mu.l) was immediately transferred to 200. Mu.l (wash streptavidin) magnetic bead tubes. Blowing up and down for 5-8 times.
c. The tube was placed on a mixer and reacted at room temperature for 30 minutes.
3) During the capture incubation period of 30 minutes, wash buffer 2 was pre-warmed at 70 ℃.
a. 930 μl of wash buffer 2 was added to the new EP tube for each reaction and incubated in a 70℃metal bath until use.
4) After the mixing by the mixing instrument is finished for 30min, the liquid drops on the pipe wall are removed by instantaneous separation.
5) The tube is placed on a magnetic rack. After the solution was clear, the supernatant was discarded.
6) The beads were washed using wash buffer 1 as follows.
a. 200 μl wash buffer 1 was added at room temperature for resuspension. The beads were blown up and down 15-20 times until the beads were completely resuspended.
b. The resuspended beads were incubated for 5min at room temperature.
c. The tube was transferred to a magnet rack at room temperature. After the solution was clear, the supernatant was discarded.
d. Repeating a, through b. The incubated bead mix was transferred to a new EP tube and the tube was transferred to a magnetic rack at room temperature. After the solution was clear, the supernatant was discarded.
7) The beads were washed using wash buffer 2 as follows.
a. 200 μl wash buffer 2 was added at 70deg.C for resuspension. The beads were blown up and down 15-20 times until the beads were completely resuspended.
b. The resuspended beads were incubated on a metal bath at 70℃for 5min.
c. The tube was transferred to a magnet rack at room temperature. After the solution was clear, the supernatant was discarded.
d. Repeat a, through c, twice for a total of 3 washes.
8) After confirming Buffer air-drying in the tube, 25. Mu.l of nuclease water was added to each sample well. The beads were resuspended by blowing up and down 20 times. The sample was placed on ice for further use.
3. PCR amplification and purification
3.1PCR amplification
The PCR reaction system was prepared according to the amplification system shown in Table 2 of the present invention, followed by 9 amplification cycles according to the amplification reaction program of Table 3.
3.2 purification
1) Purification step
The DNA purification magnetic beads are equilibrated for 30min at room temperature in advance, and are uniformly mixed by vortex before use.
b. 90. Mu.L (1.8X) of the resuspended magnetic beads were added to the reaction system obtained in the previous step.
c. Vortex mixing, instantaneous separation, and incubating for 5min at room temperature.
d. The tube was transferred to a magnet rack at room temperature. After the solution was clear, the supernatant was discarded.
e. The tube was charged with 300 μl of freshly prepared 80% ethanol on a magnet rack.
f. The tube was rotated for two weeks and the supernatant discarded.
g. Repeating e.to f. Residual ethanol was removed by suction with a small gun head.
h. Drying the metal bath at 37 ℃ until the surface of the magnetic beads is matt.
i. 30. Mu.L of de-ribotide water was added.
j. Vortex mixing, instantaneous separation, and incubating for 5min at room temperature.
k. The tube was transferred to a magnetic rack and the supernatant was collected, i.e. the library was captured, after the solution was clarified.
2) Qubit determines library concentration.
3) Library fragments were detected with Aglient 2100.
4. High throughput sequencing.
1) The on-press library was prepared according to the instructions of Illumina sequencing kit and high throughput sequencing was run on the Miniseq platform. The machine was started up at 1M/sample.
2) And analyzing sequencing data of the captured library by using a biological analysis flow to obtain a pathogenic microorganism detection result.
Example 3
And (3) comparing the conventional metagenome detection with the detection limit of the probe hybridization capture method.
1. The method.
1.1A simulated mixed sample was prepared.
The simulated mixed samples contained human HELA cells, acinetobacter baumannii (Acinetobacter baumannii, baumann), klebsiella pneumoniae (Klebsiella pneumoniae, pneumogram), streptococcus agalactiae (Streptococcus agalactiae, GBS) DNA, streptococcus pyogenes (Streptococcus pyogenes, suppuration), cryptococcus neoformans (Cryptococcus neoformans), candida albicans (Candida albicans), human herpesvirus type i (HSV 1), human herpesvirus type 4 (EBV).
Each mock mix sample contained HELA cells 2X 10 5 The prepared pathogenic microorganism mixed solution was subjected to 3X gradient dilution with sterile PBS per ml, and the same amount of the diluted solution was added to HELA cells, and the concentration of pathogenic microorganisms was finally obtained as shown in the following table.

1.2 library preparation:
1) Taking 500 mu l of each pathogen gradient simulation sample, carrying out wall breaking treatment by using a homogenizer, sucking 300 mu l of each pathogen gradient simulation sample, and extracting and purifying DNA by using a nucleic acid extraction or purification reagent.
2) The library construction was performed using a genomic DNA fragmentation kit (transposase method), taking care to avoid linker duplication, to obtain a conventional library.
1.3 hybridization Capture and purification:
hybridization capture and purification were performed as in example 2 to obtain a capture library.
1.4 on-machine sequencing:
NGS sequencing was run on Illumina Nextseq 550 platform separately for the conventional library and the corresponding capture library, with mNGS library sequenced per 20M requirement and capture library sequenced per 1M requirement.
2. As a result.
2.1 the sequencing data amount described above was analyzed and counted.

2.2 simulation of the detection results of pathogenic microorganisms in the mixed sample.
And carrying out a letter flow analysis on the captured library, and counting the sequencing depth, the number of detected sequences and the enrichment efficiency of the sample. The results obtained are shown in the following table.

FIG. 1 is a schematic diagram of analysis comparison of detection limits, and FIG. 2 is a median diagram of enrichment efficiency of a simulation sample. As can be seen from the above table and FIGS. 1-2, the capture probe set for pathogenic microorganisms of the present invention improves the sensitivity of mNSS detection and significantly amplifies the detection signal of pathogenic microorganisms. Under the same conditions as conventional mNGS, the hybridization capture scheme of the invention does not have the phenomena of undetected and undetected.
Meanwhile, the amplification efficiency of the detection signal is remarkable when the required data volume is reduced to 20-40 times, which proves that the sequencing cost can be saved.
Example 4
The whole blood/plasma simulated sample routine metagenome detection and the probe hybridization capture method of the invention detect the contrast experiment.
1. The method.
1.1A simulated mixed sample was prepared.
The simulated mixed samples contained healthy human whole blood, acinetobacter baumannii (Acinetobacter baumannii), streptococcus pneumoniae (Streptococcus pneumoniae), staphylococcus aureus (Staphylococcus aureus), enterococcus faecium (Enterococcus faecium), candida albicans (Candida albicans) and human herpesvirus type 5 (CMV). Diluting the pathogenic mixed solution with whole blood to corresponding concentration to obtain the final concentration of pathogenic microorganism as shown in the following table,

1.2 nucleic acid extraction
1ml of whole blood is taken for 1600g centrifugation for 10min, 500 mu L of whole blood is taken for extraction after plasma separation, and 500 mu L of whole blood is taken for extraction for each sample, namely, the whole blood sample and the plasma sample are respectively represented.
2. As a result.
The conventional library (hereinafter "mNGS") and the corresponding hybrid capture library (hereinafter "capture") were each run NGS sequencing on Illumina Nextseq 550 platform, followed by bioinformatic flow analysis, counting the sequencing depth, number of sequences detected, and enrichment efficiency of the samples. The results obtained are shown in the following table.

From the above table, it can be seen that in the detection of the simulated sample, the whole blood capture procedure can reach a lower pathogen detection limit than plasma mNGS, whole blood mNGS and plasma capture, indicating that it reaches a better detection sensitivity.
The capture probe group of the invention is used for detection, which not only improves the phenomenon of weak pathogenic signals caused by high host rate of whole blood mNGS, but also avoids the phenomenon of losing and missing detection of pathogenic microorganisms which are mainly bacteria and fungi and possibly caused by taking blood plasma as a nucleic acid extraction object.
Example 5
Clinical whole blood sample capture performance detection experiments.
8 clinical blood samples were taken and pooled and hybridized captured by centrifugation and plasma extraction, respectively, with reference to whole blood from example 4. Specific operational procedure was as in example 2.
Sequencing data were analyzed according to the signaling procedure to obtain the following results.

From the above table, both plasma and whole blood mNGS can cause loss of part of the pathogen. At the same time, the number of positive results captured for the plasma samples is also lower than the whole blood sample. Thus, the detection sensitivity of the whole blood sample after hybridization capture by the capture probe set of the invention is obviously higher than that of the whole blood mNGS, the whole blood mNGS and the plasma capture method.
Example 6
And (3) performing hybridization capture detection experiments on cerebrospinal fluid samples.
5 samples of cerebrospinal fluid with a high clinical suspicion of infection were randomly taken, extracted, pooled and captured by hybridization following the same procedure as in example 2. And carrying out a letter flow analysis on the captured library, and counting the sequencing depth, the number of detected sequences and the enrichment efficiency of the sample. The results obtained are shown in the following table.

The invention has better enrichment effect on the detection of the cerebrospinal fluid sample, and obviously improves the detection sensitivity of the cerebrospinal fluid sample.
Example 7
And (3) testing the capturing performance of the respiratory tract sample and analyzing the drug resistance gene.
5 cases of alveolar lavage fluid with clinical high suspicion of infection were randomly taken, extracted, pooled and hybridization captured according to the same procedure as in example 2.
According to the raw message flow analysis, the following results are obtained:

The drug resistance genes were also analyzed, and the results are shown in the following table.

From the above results, the hybridization capture in the respiratory tract sample is better in capture performance and higher in sensitivity. And the detection sensitivity of pathogenic microorganisms is improved, so that the detection of drug-resistant genes is more sensitive, and the coverage is improved.
Example 8
Alveolar lavage samples were taken at random for 6 cases of clinical highly suspected infection, but with negative results from conventional mNGS testing. Extraction, pooling and hybridization capture were performed according to the same procedure as in example 2.
Analysis was performed according to the letter flow, and the following results were obtained.

From the above results, it is clear that clinical sample detection has higher sensitivity than conventional macrogenomics by liquid phase capture technique.
The technical features of the above-described embodiments may be arbitrarily combined, and all possible combinations of the technical features in the above-described embodiments are not described for brevity of description, however, as long as there is no contradiction between the combinations of the technical features, they should be considered as the scope of the description.
The above examples illustrate only a few embodiments of the invention, which are described in detail and are not to be construed as limiting the scope of the invention. It should be noted that it will be apparent to those skilled in the art that several variations and modifications can be made without departing from the spirit of the invention, which are all within the scope of the invention.
