COATI: multi-modal contrastive pre-training for representing and traversing chemical space

Overview

COATI (Contrastive Optimization for Accelerated Therapeutic Inference) is a pre-trained, multi-modal encoder-decoder model of druglike chemical space. COATI is constructed without any human biasing of features, using contrastive learning from text and 3D representations of molecules to allow downstream use with structural models. COATI possesses many of the desired properties of a universal molecular embedding: fixed-dimension, invertibility, autoencoding, accurate regression, and low computation cost.

COATI can also be used in a metadynamics algorithm for generative optimization for designing molecules that satisfy the multi-parameter optimization task of potency, solubility, and druglikeness.

Installation

Before installation, we recommend to first setup a Python virtual environment.

Update 03-08-24: COATI2

We have released a COATI2 with updated weights. COATI2 was trained with ~2x more data, a chiral-aware 3D encoder, and a new vocabularity that also allows controlled generation of several properties. The embedding dimension has also been bumped up to 512 (previously 256).

For a basic usage example see: examples/tutorial_simple_gen.ipynb and examples/coati2/tutorial.ipynb.

The training scripts and 3D encoder are not available for COATI2.

Model Training

Training is setup for torch.nn.parallel.DistributedDataParallel on a multi-gpu machine.

  • Example training script: examples/training/train_grande.py. Some notable arguments:

If not found in args.data_dir the routine will ask for confirmation before trying to download the training dataset from s3://terray-public/datasets/coati_data/.
