Genome-Wide Identification and Expression Analysis of the NRL (NPH3/RPT2-Like) Family in Vitis vinifera

Abstract

NRL (NPH3/RPT2-Like) is a photoresponsive protein unique to plants and plays an important role in phototropic signaling and abiotic stress response. However, less is known about the characteristics and expression patterns of the NRL family in grapes. Here, bioinformatics methods were used to identify grape NRL genes and to analyze their structural characteristics and expression patterns. A total of 26 NRL family members were identified in grape, with molecular weights ranging from 41417.05 (VvNRL10) to 75719.40 (VvNRL9) Da, and subcellular localization was predicted primarily in the nucleus and cytoplasm. The phylogenetic tree analysis showed that the NRL proteins are divided into six subfamilies. The grape NRL genes are more conserved in the C-terminal, and all of them contain the NPH3 domain. Motif analysis showed that members in the same subfamily have similar distribution, with 2–5 exons and 1–4 introns. Meanwhile, the cis-acting element analysis showed that grape NRL genes are mainly associated with light, hormonal, and abiotic stress responses. Moreover, we found that fragment duplication events contributed to the expansion of the NRL genes in grape. The expression of some NRL genes showed specific patterns at different stages of organ development in grape. The quantitative real-time PCR (qRT-PCR) analysis showed that five were significantly up-regulated under salt stress and seven were significantly up-regulated under drought stress. Thus, these results indicate that grape NRL genes may be key factors in alleviating abiotic stress, providing a theoretical basis for further exploring the function of this gene family.
